The best way to do this is to cut back your siding, anywhere from 2 inches to 6 inches depending on the trim style on the rest of your house. I think you are correct, Simonton only covers manufacturing defects and glass breakage. You may want to shop around some more, in your place I would feel like the company should specifically address this and I should feel comfortable with their program without me having to make a big deal out of it....

One thing I've learned with simonton windows is that the glazing bead is VERY tight. On occasion I would swear it was too long if I hadn't just removed it 5 minutes ago to change a piece of glass!
