Re: Vinyl windows with weep holes
All the debris that can build up on the sills will eventually find it's way into the internal part of the sill. This can cause the weep holes not to drain properly. There have also been cases where the water standing inside the frame has frozen and caused the vinyl to split. There are plenty of windows available with better designed water management systems, so why buy a window with a poorly designed one?

In addition to what WoW pointed out already, if you're in the humid south, the sill will most likely soon be full of mildew. This requires periodically pouring some bleach water down through the sill to clean it out.

Re: Vinyl windows with weep holes
Are you sure they are weep holes or are they drainage holes for the screen tracks?
Are you windows pocket sills?
Many windows will have some sort of weep hole for behind the glazing bead to drain any moisture that gets through the glazing bead. They are not as big a design crutch and potential issue as weep holes on pocket sill windows.
