replacing old style counter weight wood windows..

Is it uncommon to remove the counterweight housing completely to make the opening wider? or is it better to fill the unoccupied space with insulation and urethane foam?

Also, since I'm replacing an old window, should I go about removing the sill and lining it with some sort of self sealing membrane, or is that overkill?

Any specific caulking, insulation, and urethane foam that I should buy?
