Which is the better quality window, the Pella 350 or the Reliabilt 3900 (from Lowe's)?

I would venture that the 350 is the better window but I don't care for the pocket sill.
Are those the only two that you are looking at?

I would look at the Ply-Gem Premium series from Lowes, one of the nicer windows that is available to homeowners. I am not familiar with thier west coast offerings which supposeably are different from the midwest/ east coast offerings.
