Who will be installing the windows? You, the dealer, or a third party. I would suggest that person actually measure and determine the size to order either an exact size or opening size. 1/4" deductions from opening size is typical. Sounds to me like he is ordering them for either he/she to ins...

$45 is more than list price for the SST upgrade. I would ask your guy to recheck his numbers. Don't quote me but I think the upgrade is around $28 in the 5500 to go from intercept to SST and that is list price...no discount applied. Simonton has a list price list? Where can I get one? If the Comfort World window refers to a Window World window (typically the Alside Excalibur), which I think it does, the Sunrise Windows (probably the Vanguard) is a superior product and is usually at least about $150+ more than the Window World window.

The Tuscany installer wants to leave the storm windows in place....? Easy answer, do not let that guy install anything. Installing vinyl windows while leaving storm windows in place can have disasterous effects on the new vinyl window.
